Sexson's ball was over the top of the wall.
The Angels website has a close-up video of the catch in the Video Corner, “Hunter robs Sexson of go ahead HR in the ninth.” It clearly shows the ball going over the top of the wall and Hunter’s glove above the top edge when the ball was caught. It also catches Sexson’s reaction afterwards.

Being at the game..
and surrounded by thousands of Angels fans going nuts was like a double cock punch. From our view it didnt look like it would have been out but god damn that was one of the worst feelings ive had after a game. He dropped more than one called strike last night and …yeah…knuckleballs are weird but he does this with everybody. I wonder though how much of the game he really calls. I see him looking over to the dugout a lot.

We know about his habit of stabbing at pitches, which is exactly what you DON’T want to do with a knuckleball. If you stab at it, it’ll change direction and bounce or float by you. You’re supposed to keep the glove back, move it laterally and block the ball into your glove, like you’re playing Pong. Asking Kenji to catch the knuckler is like asking Matt Stairs and Frank Thomas to try a double steal.
